Neo is running away from the agents, trying to find a suitable exit point from the Matrix. He is being led to an apartment that was used earlier in the film, and Agent Smith realises this and takes a shortcut to head him off.

Once Neo gets to the apartment and breaks the door down, he is surprised to see Agent Smith standing in front of the phone. Smith fires a shot right into Neo's chest and he looks down disbelievingly to see the shot. Smith then unloads the whole clip into Neo’s chest, the force of which sends Neo reeling back to the wall across the hallway. With a look of satisfaction, Smith smiles and says "goodbye Mr. Anderson" and walks away.

Meanwhile, in the real world, Trinity watching the matrix, finds out Neo has been killed, and she speaks to Neo's unconscious body to get up because she loves him, and the person that she loves is prophesied to be "The One". Trinity then kisses Neo’s unconscious body, and with that kiss, Neo's body returns to life.

Back in the Matrix Neo also returns to life, much to the surprise of the Agents. Smith turns around a sees, to his horror, the man he thought he killed moments before standing, alive and well.

Smith charges at Neo and starts to try and fight him with martial arts, but Neo, seeing everything in ultra slow motion easily blocks every attack one handed. Neo then shows his utter mastery by kicking Agent Smith down the hallway. Smith is stunned, but puts on a brave face when Neo runs at him. Things get a bit weird from this point on, so I will describe it how I see it. Neo jumps inside agent Smith and splits him apart from the inside, leaving no trace of Agent Smith.
