The man in charge of Treadstone, Conklin is in Paris, moving Treadstone with Nicky for safety. Despite various guards in the hallway, Bourne evades them all by scaling the building and setting off the alarms of all the cars down the street. Nicky's computer goes haywire, detecting someone around the building before the power in the room all goes off.
"It's Bourne, isn't it?" asks Nicky, stating the blindingly obvious.
Conklin and Nicky sneak around the house, looking for Bourne. As Conklin looks in a suspicious room, Bourne moves out of another, holding a gun: "You move, you die."
"Bourne" sighs Conklin.
"Gun down" orders Bourne and Conklin obeys. Bourne signals with his gun for Conklin to move back into the room: "In there."
"Okay, so what do you want?" asks Conklin as Bourne throws him against a wall.
"Treadstone" says Bourne.
"You better look around," growls Conklin. "There's not much left."
"Are you Treadstone?" questions Bourne.
"Am I Treadstone? Me?" says Conklin, shoving Bourne's gun away and moving out. "What the hell are you talking about? He's lost it. You better start filling in the blanks here! 'Cause I thought we were on the same side."
"Whose side is that?" presses Bourne.
"Boy, you don't know what you're doing, do you Jason?" shakes Conklin. "You don't have a goddamn clue!"
"Who am I?" asks Bourne.
"You're U.S. government property!" shouts Conklin. "You're a malfunctioning $30 million weapon! You're a total goddamn catastrophe! And, by God, if it kills me, you're going to tell me how this happened."
"Why are you trying to kill me?" ponders Bourne.
Conklin fires a question right back at him: "What happened in Marseilles?"
"Why are you trying t-," repeats Bourne, before answering Conklin. "You sent me to kill Wombosi."
"Kill Wombosi?" humours Conklin. "Yeah, we can do that any time we want. I can send Nicky to do that, for Christ's sake. Mr. Wombosi was supposed to be dead three weeks ago. He was supposed to have died in a way where the only possible explaination was that he had been murdered by a member of his own entourage. I don't send you to kill; I send you to be invisible. I send you because you don't exist. Now I want to know what happened in Marseilles."
"I don't *remember*[/b] what happened in Marseilles!" explains Bourne.
"Bulls**t!" yells an angered Conklin. "This is unacceptable, soldier! You hear me? You failed!"
"Unacceptable?!" cries Bourne.
"You failed!" repeats Conklin. "You failed and you're going to tell me why!"
"I can't!" Bourne tries to explain. "I can't... I don't remember!"
"You brought John Michael Kane to life." Conklin jogs Bourne's memory, referring to Bourne's alias. "You put together a meeting with Wombosi. You found the security company. You broke into the office! For Christ's sake, you were the one who picked the yacht as a goddamn strike point!"
Bourne's memories of the assassination attempt flash before his eyes like broken dreams as Conklin echoes: "You picked the boat. You picked the day. You tracked the crew. The food, the fuel! You told us where. You told us when. You hid out on the boat five days. You were in, Jason! You were in! It was over!"
In his memory, Boune puts a gun to Wombosi's head. Wombosi, sat on a sofa, stares up at his assassin as children laughing can be heard faintly in the background. But there's a reason Bourne won't shoot: Wombosi's daughter is on his lap and looking back at Bourne. Bourne shakes his head. He looks around at various Wombosi children around the area. He can't do it. Not here. Not now. His hand, shaking, lowers the gun. Bourne walks away and tries to escape, the sound of shattered glass and gunshots being fired into his back. A flash. His body lies floating in the water.
Bourne is still stunned by the flash of memory and Conklin notices: "No, you do remember. Don't you?"
"I don't wanna do this any more." admits Bourne.
"I don't think that's a choice you can make." Conklin tells him.
Bourne, wanting out, presses Conklin against a wall: "Jason Bourne is dead. You hear me? He drowned two weeks ago. You're gonna tell 'em that Jason Bourne is dead. Do you understand me?"
"Where you going to go?" sneers Conklin, which only gets him a punch in the face.
Bourne continues: "I swear to God, if I even feel somebody behind me, there is no measure to how fast and how hard I will bring this fight to your doorstep. I'm on my own side now."
There's a faint crackle. It's Conklin's radio in his jacket. It's been transmitting the whole time. Bourne, furious, strikes Conklin again, knocking him out.
By the time Conklin wakes up, Bourne has already taken out his men and left. Conklin takes his overcoat and leaves. Meanwhile, we see a silencer being rolled onto a gun. It's mute assassin Manheim, the remaining Treadstone agent on the hunt for Bourne. As a stumbling, beaten figure approaches, Manheim gets out of his car. It's not Bourne - it's Conklin. Manheim shoots Conklin twice in the chest, before firing another into the prone body to be sure.
We cut to C.I.A. headquarters, where Conklin's boss, Ward Abbott, and Danny Zorn are shutting down the Treadstone project.
"It's done." Danny confirms Conklin's death.
"Shut it down." Ward orders, covering up the operation.
The lights turn off and the Treadstone project is shut down for good.

Yes, I enjoyed this write up a lot, especially the description of the flashback in the middle. I penalised it a mark in my rating though due to what I thought was slightly excessive dialogue
If I was being really picky I'd ask for some kind of summary at the end of the review too, putting the scene in context with the film. After all, this is the climax of the movie, and it hints that Bourne's problems are pretty much all his own fault, as he willingly agreed to be "government property".
Yes, I am a sucker for transcibing the dialogue.
Yeah, normally I do that but here I really had no idea what do since those last lines of dialogue pretty much summed up the result.
There is also reason to believe that there is an Alternate Fate for Conklin, as it numerously mentioned that the ending featured in the film is a re-shoot. While details are somewhat sketchy on what the original ending was, we can say that Nikki's footage is actually from the originaal version. (Julia Stiles was unable to attend reshoots, and was edited into the ending) Part of the footage from the original ending, can be seen in the film's theatrical trailer, where Bourne, gripping Conklin by the tie, is seen pushing him against a banister in the staircase.
