Ra's Al Ghul plans to cleanse the decadence of Gotham’s society by getting a microwave emitter into Wayne Tower to vaporize the city's water supply (which his lieutenant, the Scarecrow, had infected earlier with a powerful hallucinogen that becomes potent in gaseous form). Pitted against him are Batman and Detective Gordon. While Gordon speeds off ahead in Batman's "Tumbler" Batmobile to destroy the monorail bridge, Batman glides after the train itself to take on the terrorist leader.

After making a remarkable entrance, Batman engages his former mentor in a one-on-one duel, Ra's armed with a sharp sword and Batman armed with a sharp mind. Batman proves this when he innovatively uses the spurs on his arm guards to snag Ra's Al Ghul's sword and break it in two, leaving Ra's disarmed but no less dangerous, as he is still a match for him in hand-to-hand combat.

As the fight continues, the train draws dangerously near to Wayne Tower, but Gordon has already made it there. Having never been in a high-tech military car before, Gordon messes with the controls a while until he successfully finds the switch he was looking for that activates the missile-launchers, providing him with the firepower he needs to take out the monorail track's final support tower.

Back in the train, Batman has secretly thrown one of his bat-darts into the brakes, destroying them. This gives Ra's an opportunity to attack Batman again, and taunts him. "You're just an ordinary man in a cape. That is why you cannot fight injustice. And that's why you can't stop this train!" He says, preparing to finish Batman.

Batman is unafraid, though. "Who said anything about stopping it?" Ra's notices at this moment what Batman has done to the train’s brakes and this momentary lapse in concentration provides Batman with the chance he needs to overpower his foe, as he fires a pair of bat-darts aimed at Ra's Al Ghul's throat. "So you've finally found the courage to do what is necessary..." Ra's proudly states, thinking Bruce is not above killing to get the job done after all.

"I'm not going to kill you..." Batman replies, and he throws the darts behind him, smashing open the back window. "…but I also don't have to save you!" With that, Batman spreads open his cape, which allows him to be safely pulled from the train, leaving Ra's Al Ghul behind.

With the track destroyed, the train flies from the support tower, smashing into an underground parking lot below. The microwave emitter, unable to stand the impact, then goes off, blowing up the train and taking Ra's Al Ghul and his evil plans with it.
